so what you call the spanish flag is actually justy a naval flag, that was only seen on ships, then much later it wad adopted as the spanish flag, the cross of burgundy is the actual flag of the spanish empire at that time, so red and yellow for ships and cross for lands and possessions hope this helps
The cross of Burgundy banner was used by the military (and sometimes the Spanish Empire), whereas the more contemporary flag was only used by the navy, which is why it looks different on the fort

My Mom played all of the assassins creeds as I was growing up. I grew up with her playing and 100%-ing every game (those damn ac1 Flags!) in the middle of the night. She had narcolepsy and adhd so was just always up and gaming in the night. She has since dropped her body and I am playing AC IV remade and am feeling her every step of the way. 6:45 hey Beebo, history Nerd here! That flag is actually the flag of Hapsburg Spain. In case you don’t know, the Hapsburgs were an Austrian dynasty famous for marrying into basically every royal family in Europe, including the Spanish royal family. During the 1500’s the Cross of Burgundy was used by the new Hapsburg Spanish royal family in order to symbolise closer ties with the Holy Roman Empire, the main seat of the Hapsburg dynasty. The flag was changed in 1785 after the Spanish crown severed ties with the Hapsburgs, giving us the modern flag of Spain. However, black flag actually happens almost 70 years before the flag flown by the Spanish in that game was actually invented. There are 2 potential reasons for this. 1. Ubisoft was just lazy and didn’t get their facts right. Or 2. It’s an example of a pretty common practice in the assassins creed games where they bend the history a little to help make it feel more familiar to the player. Players would better recognise the modern Spanish flag as the flag of Spain, but in places like Havana which was founded while the old Spanish flag was still in use, and that fort which was likely abandoned before the new standard came into practice, the cross of burgundy is still used to symbolise this transitional period of the Spanish empire.
