They amended rule 40.13 after this race. The rule originally said: "If the race ends whilst the safety car is deployed it will enter the pit lane at the end of the last lap and the cars will take the chequered flag as normal without overtaking." It was then amended to say: "If the safety car is still deployed at the beginning of the last lap, or is deployed during the last lap, it will enter the pit lane at the end of the lap and the cars will take the chequered flag as normal without overtaking." The argument was that, because the safety car entered the pit lane, the race didn't end while it was deployed so the rule didn't apply. That would mean the rule isn't capable of ever applying, so obviously isn't a reasonable interpretation. The stewards interpreted it in the way it was obviously intended and gave Schumacher the penalty. The rules were then amended to remove any ambiguity. They also amended the preceding rule so there would be no green flags after the safety car came in if it was the last lap.
It didn't change the rules. They had already agreed to this. If there was a safety car last lap they would cross the line without the SC in front.

Actually the FIA says in the rules that at the safety car ending even if it is Green flag you can't overtake until the finish line
Yes, a collision between Trulli (Lotus/Caterham) and Chandhok (HRT) caused this SC... And leader Webber could have been involved too. The way Ferraris were constantly being helped by the stewards during the late 2000s was wild. I think some rules changed after this which led into that stupid penalty Seb received at Hungary.

lewis got 20s at the 2008 belgium gp for overtaking kimi off track, then gave the position back but overtook him by diving back again under braking that penalty was bs and robbed lewis of a win but here the penalty is deserved
